Mismatch in mega tool box (front end and back end) and site menu

I recently downloaded (paid version) the above essentially as a trial of sorts for possible use of other extensions. The extension seems fairly easy to use once you figure out the functionality (documentation is helpful), however the menu as displayed upon selection structure under mega menu tool box in the back end does not match menu displaced in the front end. This also happens when viewing the mega menu tool in the front end. I would be grateful for you help to resolve.
